I suspect it does the repair on C: drive and either concurrently makes the changes to the other drive or waits until it is done and then changes the other drive after the first has been repaired. I'm not sure if it will 'release' the system before both drives are again identical or if it will do so once C: drive has been completed. If it needs to do both before completing the process, then double the times I listed above (which means waiting another day may be an even wiser choice).
